I've found that variables not listed as "free" have 0 lower bounds. But I couldn't figure out why this is IIS. Perhaps, some parts of this formulation make it infeasible. Any comments/advice will be highly appreciated.

To investigate if your model s infeasible, please do the following:
1. Share the model so we can reproduce the above model, and/or
2. Output the above model using .mps format.

Let's analyze your original IIS model (lp format). I see two problems:
1. log function can not take 0 or negative values. Setting gS[1,0], I[2,0], gterm_S_mul_I[1,0,2,0] free are invalid.
2. In case you remove "free" from their bounds, the general constraint: GC125: gLogTerm_S_mul_I[1,0,2,0] = LOG ( gterm_S_mul_I[1,0,2,0] ) is still undefined because gterm_S_mul_I[1,0,2,0] can take a value of 0.

I don't know why these variables are listed as "free" even if I set their lower/uppder bounds.
(Also, I turned off presolve option just in case.)I believe that I set the appropriate lower/upper bounds for these variables. Here is the python code block:

I was planning to post a new question, but I left this comment because it claims the opposite idea with your results. If the bounds of variables do not contribute to the infeasibility, then removing "free" should not change the feasibility of the model. It's confusing. Any comment on this?

- It requires a detailed analysis of the instance itself, including the specific data values.
In case 2 is what you want, you can start by cleaning up the IIS (e.g., remove the added "free" to the variables) and consider sharing the result IIS with me. I am happy to help you.

I genuinely appreciate your help. I have been manipulating the IIS to determine the cause of infeasibility.
1. I computed the violation of each constraint using "feasRelaxS()" and adjusted the initial condition values according to artificial variables. However, it didn't work. Again, the model was infeasible, and Gurobi presented non-zero (but much smaller) values for artificial variables.
2. I refined the IIS further. 1) I replaced the LOG with EXP to avoid the non-negative domain issue, 2) I arranged redundant constraints. See below .lp file:

1. m.feasRelaxS(0, True, False, True) will find you a feasible solution with objective value = 0, after relaxing some original bounds and/or constraints. That is, it solves a different problem based on your original problem (let's call the new problem relOrg.lp)
2. when Gurobi finds an optimal solution to relOrg.lp, it also indicates what violations this solution has with respect to the original problem, per the specific parameters used for your feasRelaxS() call. Specifically, the log indicates the following (see "violation'):

If the computation was correct:

I do not see Gurobi has added any limit to them since, as your model specifies that "Both gLogTerm_S_mul_I[2,0,1,0] and gTerm_S_mul_I[2,0,1,0] are free variables."

By choosing the above values for the variables, Gurobi finds a feasible and optimal solution that "minimize the sum of the magnitudes of the bound and constraint violations", based on your parameter choice of m.feasRelaxS(0, False, False, True).
Note: in this instance, violating one constraint of the original model is enough to achieve the relaxation wanted, as can be seen from:

As you mentioned, Gurobi claims that the model is infeasible, and we can find a feasible solution by violating the constraint; gLogTerm_S_mul_I[2,0,1,0] = gLogTerm_S[2,0] + gLogTerm_I[1,0].
However, my key question is why this constraint "should be relaxed" to make the model feasible. As all three variables in the constraint are "free," Gurobi should have found such solutions:
gLogTerm_S_mul_I[2,0,1,0] = 19.83684168 (NOT 13.815510557964274)
gLogTerm_S[2,0] = 11.815479309229108
gLogTerm_I[1,0] = 8.021362368734962In other words, I can't find any bound/restriction that makes gLogTerm_S_mul_I[2,0,1,0]=13.815510557964274 rather than 19.83684168. As you claimed, if Gurobi wanted to minimize the sum of violations, Gurobi should have set gLogTerm_S_mul_I[2,0,1,0]=19.83684168, to make the best objective value 0, not 6.02133.

Thanks for sharing your numerical example. It shows this model instance is in the "numerical wonderland".
While dealing with non-linear functions (e.g., EXP, LOG,..), a common approach is to use piece-wise-linear (PWL) functions and binary variables to approximate them. That is, to model (approximate) them using PWL and binary constraints.
Numerical issues may arise in approximation as you know. In order to limit them, Gurobi has used 1e+6 as the default value for FuncMaxVal. By comparing your numerical solution, it is not large enough. Hence, we see Gurobi has reported 'infeasible'.

Back to your model instance, I have set FuncMaxVal=1e+10 and resolved the problem. A feasible solution is found as shown in the log:

However, the warning message from the above log is not desirable, but hard to avoid sometime. My suggestion is to consider re-formulate your model to avoid/minimze numerical issues.
